Automatic Layout of Biological Networks Drawn in SBGN

The Systems Biology Graphical Notation (SBGN) is a visual language developed by a community of biochemists, modelers and computer scientists with the intention of enabling scientists to represent networks, including models of cellular processes in a standard, unambiguous way. In representing today's complex relational information, graphs are widely-used. Use of a formal representation such as a graph not only makes validation of data feasible but also facilitates effective integration, querying and visualization. In this research, we propose a specialized layout algorithm for SBGN Process Diagrams which makes use of a generic force-directed layout algorithm called Compound Spring Embedder (CoSE). Our enhancements to this layout algorithm include recursive tiling of the complex members and properly orienting the port nodes without affecting the force-directed behavior of the algorithm.
